My own two cents: How many of you who denounced and/or boycotted the movie have actually read the book? How can you honestly criticize that which you have not read or seen?

Well, to be fair, I read all three books and saw the movie.
My main beef with the book is not that it is anticlerical agit-prop; my main beef is that it is anticlerical agit-prop done badly. My main beef with Mr. Pullman personally is that he hides, rather than boasts, about the message he is preaching.
Speaking as a science fiction writer (and not as an armchair theologian) I think the third book is particularly poorly executed. If you are curious, my reasons for so saying are here:
